If you are willing to spend the $$, I know there are many Michelin starred restaurants that, I'm willing to guess, would cater to gluten-free.

There are also hundreds of awesome cafes, micro breweries, and special themed restaurants.
Good idea on the Michelin restaurants. Any ones you've tried that you would recommend? I've also found a cat cafe or two that we'll go to as well.

Nah, just go to a normal salaryman restaurant and eat Katsudon with tea/water! The two times I had to go to Japan for work I did that a lot (and ate around 100 Yakitori from any convenience store). Breakfast? Onigiri and flavoured milk :D

Is Yakitori Alley still there? (There were rumours of it being demolished at some point) if it is, he has to go!
