Disconnecting battery does not affect the tune, but does reset fuel trims etc.

If you're changing tunes you can flash. If it's the same tune there's no reason to.

Sounds good I dont plan on switching to the Stage 1 Si tune until I get a new clutch,front and down pipes, full 3" exhaust, and intercooler. Thanks for the quick replies.
