I have this intake as well, fitment is perfect and there is plenty of surrounding clearance. Also, I am using the Y vacuum tee and have had zero issues.
The Mugen short shifter uses the OEM Honda frame. However, the shifter lever is around 1-1.5 inches shorter, and is angled straighter vertically. It does come with a new smaller gunmetal boot collar and includes fully metal bushings.
The soft setting is not much different from stock. Side bumps are a bit more harsh, but turn-in is sharper. You can use the stiff setting with the stock endlinks.

The spring rate on the rear springs are stiffer than the front springs on the sportlines (and they are stiffer in general). The pro kit has higher spring rate in the front than the rear. I don't like the floaty front end feel of the pro kit, and they are pretty bouncy when dealing with bigger...
They are much better than the Pro Kits in both ride quality and drop.
The drop is pretty much perfect in my opinion, almost no wheel gap. The ride quality is excellent, slightly stiffer than stock. The car also soaks up bumps much better than stock as far as daily driving goes. I haven't had...
I thought you took the pictures from a side angle. Here is what mine looks like from the passenger side (and driver side), when looking through the wheel. If yours looks like this then you are good.
