Does this happen only when shifting into certain gears?

If the clutch is all the way in before you shift, you should be fine.

Sounds like that you've memorized the clutch engagement point by feel and you are shifting at that transition point.

If your gentle, and not in a hurry, you shouldn't hurt anything. Good form is to fully disengage the clutch.

As long as the transmission isn’t grinding then I doubt it’s any issue, you might be releasing the clutch just a half second before you completely engage the gear ? Notchy is good, being able to always get into every gear is good, grinding bad.
