Vsa break hold anti roll back warning lights

Help my civic has 13000 Kms on my k20c2 2.0. I got in it today after going into tims and when I started it I got all of these warnings for break issues. Anti roll back system, the traction control, and the break hold system. I do have an aftermarket short ram intake on my car (AEM) but it had the sensor hole cut in it so I can't imagine that would cause any break issues through the computer. I am worried that if I bring it into Honda with my air intake on they will void some warranties. So I'm going to change it back to the stock one tonight and book an appointment. Does anyone have any tips on what I would do to solve my issue without having to changing the intake and go to the dealership.
