Every morning when I start my 2016 Honda civic all codes come up but if I clear them they'll be gone but this happens every morning, I would have to clear them every morning, is it a rest that needs to be done??

Virgin or heavily smashed and repaired?
Mileage and maintenance history?
Original or old battery?

A battery on the way out will do all sorts of goofy stuff.

Engine is stock, minor repairs

A battery on the way out will do all sorts of goofy stuff.
Stock engine, repair done, mileage around 60k replace the battery around a month ago had the o2 sensor replaced a week ago

Get a charging system test done. Could possibly still be a battery issue. That does sometimes happen.
That, or the alternator not charging the battery properly.
