Using a Nexus5X on Marshmallow, no big problems so far. I find it doesn't detect the phone if I leave it plugged in when the car starts. Just have to plug it in once the car is on, no problem.
When I got my car, the dealership went through all the settings and I'm pretty sure that was in the settings somewhere.
EDIT: after looking through the manual I can't find a reference to it, maybe I'm just misremembering.
