In your case I assume the ppf has been perforated. Paint can chip under ppf but you won’t see damage until you remove the film as the chipped paint will remain in place under the film until it’s removed. The paint chipped off can’t just vanish under the film and in the OP’s photo shows missing...

If the paint chip is under the ppf then it was there before the film was applied. No iffs, ands, or buts. It's easy to miss a paint chip when looking over a car at delivery and very possible to get one driving off the lot as the paint is very thin and fragile on these cars.
