It is not possible for KTuner or Hondata to tune the CVT behavior. It is also not possible to program a manual transmission to change RPM for a given speed. I think you have something else going on here, if something has in fact changed.

I'm shocked to not find mention of the PRL RMM. They use a rubber bushing instead of urethane that has been much better on the street in my experience. It gets the job done with a very minimal increase of NVH.
